Is there an easy/correct (hopefully the same) way of making a current SQL 2005 SSIS package sit on top of a SSIS Package Template that was created after the fact?
The only way I know of is to copy and paste items and fix the broken connections.

Unfortunately not, but you can help yourself out by having everything that is "configurable" based on variables. That way it should be minimal effort in applying it.
Also, if you're really keen you can work out your changes relative to the XML and make the changes using an XML editor.
