Unable to connect to SSRS from 3rd party App

We have an application that was written by someone who has since left the company. This application runs SSRS reports but keeps them embedded in the application. We recently upgrade the application database and reporting services instance and moved them to a different server and since then we haven't been able to get the reports to run. They are working fine pointing to the old reporting services which has a data source of the new application db. I have logged in to IE as the user set to run the reports and everything works fine but we just can't get the application seeing the reports. The only difference between the way the old and new SSRS Servers are set up is that the old one was a default instance and the new one is a named instance. We have amended all the connection strings to point to the new server but it's just coming up with an unauthorised error. I have tried everything I can think of and find online. Has anyone had any similar dealings and any ideas on what I can try next. Thanks

In case anyone is interested the issue we had with this was because in the login we included the domain name and it needed to be excluded and set in a different place. It took ages to find such a simple solution but there you go.
